Préquelle du Drakengard original, Drakengard 3 transporte les joueurs dans un monde médiéval où six sœurs possèdent des capacités magiques spéciales en tant que "Intoners".
L'harmonie est cependant perturbée lorsque la sœur aînée, Zero, tente d'assassiner ses sœurs cadettes avec l'aide de son compagnon dragon, Mikhail. Au fur et à mesure que l'histoire progresse, les joueurs se retrouvent dans une bataille pour percer le mystère de Zero et apprendre ses véritables intentions.
Le monde est gouverné par des Intoners, des sœurs dont les chansons libèrent de vastes pouvoirs. Un jour, la sœur aînée Zero apparaît avec son dragon Mikhail en remorque, afin de tuer ses 5 sœurs.
